I am making this version first, because I need to experiment with some stuff before the hard version.
First, you need a picture-editing software of some kind. I suggest Photoshop, or Gimp. I will put links in the comments. Because this is the easy version, just for people who want to have their own personal shimejis, I will tell you to download someone else's shimeji, because actually creating one is quite hard. When you have downloaded someone else's shimeji, (I suggest this one by Lunarrs- fav.me/d7988g5) then go into your picture editing program. Select 'open file' and find the shimeji you have downloaded. Click the first picture, it should be labeled 'shime1'. Open this up with your software. At this point, you can either trace over the silhouette of the original, or you can create you own entirely. If you want to create your own, just ignore the parts about layers. You do need to delete the original 'shime' file. If you have the right software, you can create multiple 'layers'. Create a layer over the original shimeji. Trace over the shimeji's silhouette, and fill it in with your colors and stuff. When you are done, you can delete the original layer. This next part is VERY important. You have to export it as a .png file. It will ask you if you want to replace the one that was already there. Say yes. Repeat for however many 'shime' files you have. Ta-da.
Comments, questions, concerns, and confusions below.

Shimeji Creation
I am considering making a help folder for everyone who wants to learn how to make their own shimejis. I would like some opinions before I go and make something that no one will use. please comment below with affirmations or negations of this idea.
Passing the group along to someone else...
It was fun running this place for a little over a year but I am no longer interested in running it anymore, let alone staying active on dA anymore, so now I am in search of someone else to run this place. ^ ^;
If you're interested and are capable of answering peoples questions/problems on here with a helpful response then please leave a comment below. You can feel free to do whatever you want with the group (just don't trash it.. or else this was pointless lol).
